    I want to know if it is possible that only a percentage of the deposit is charged in woocomerce without the need to involve the payment gateways, such as partial payments, pay one amount in the system and another physically and that this be recorded?

    Let me assit you with default flow, WooCommerce handles all payment of customer and sends them to admin.
    Then MultiVendorX sends money from admin to vendor.
    So yes you can use partial payments for woocommerce for the payments from marketplace buyers to the admin.
    Once a customer places an order with deposit or pay according to a plan of intervals then after the admin gets the payment , the commission amount of the vendor will be disbursed according to the configured disbursement schedule . Means vendor payment is not depended on whether customer has paid full amount or not. Vendor will get paid if order status is either processing or completed.
